The bottom of the Rhino Rack Vortex crossbars do have openings in them which can cause whistling. The openings are typically due to the measurement sections that get removed for securing the bar to the feet.

First thing I would search the cargo area where your wiring harness connector is for a factory grommet to get the 4-pole through.
If there is no grommet the best thing to do is to drill a small access hole to run the wires through.
